In the past two months, 55 people have died with the virus, including eight students in the capital Kampala.
Schools had already put in place strict anti-Ebola measures, including temperature screening, regular handwashing and disinfecting surfaces.
However critics say closing schools is at odds with the government's official stance that everything is under control, and that the numbers are stabilising.
