The president commuted the 40-month prison sentence on Friday evening, just days before Stone was to report to prison.
Speaking during a roundtable on law enforcement in the White House East Room, Trump said the investigation into Stone "should have ended before it started."
"They found nothing initially but it went on for two years or longer," he said.
Trump claimed Stone was not given a fair trial and claimed the judge and jury in the case were biased against the president.
