The US wanted a centre in Kenya for American citizens who might have been exposed to the virus in the Democratic Republic of Congo or Uganda, rather than flying them back to the States.
But a rights group brought a challenge to the court arguing that this could cause "grave” risks to public health.
So far there have been more than 900 suspected cases of Ebola in the DRC and nine in Uganda.
